Interestingly enough, we just went through a round of this as well with a handful of client websites. We, however, didn't run into any issues. We cleaned up the hack, added the site to our Google Webmaster Tools account, requested a review, and within 12-24 hours, all of the sites had been removed from the SafeBlocking database. Thankfully we didn't have any issues like you've had though.
